My buddy has a 2011 60 Etec, and it is giving him a hard time starting in the morning,
it cranks and cranks, with pauses in between, as much as 10-15 min, until
battery is pretty much dead, then it will start up, run fine, and start throughout
the day with no issues.

We tried and inline spark tester and confirmed that there was no spark
while cranking.

Has anyone experienced anything similar, or have any insight to this?

I ran across an 08 60 hp that had no spark during cranking unless you turned the key on, waited until the system check tach completed the self test (after all four lights had cycled off), then it would start instantly. The owner had no complaints so I never tried to diagnose it.
Another possibility is a weak battery that is spinning the engine below 300 rpm.

Which EMM LEDs are on while cranking?

What's the V. at the starter cable lug while cranking?

We waited for the system check beep, and as for EMM lights, I didn't notice any.

We never checked the voltage, but he has noticed that it only seems to happen
in the morning, after that it seems to be fine, he just told me that it seemed ok
in the morning after we had hotter than normal nights?

Has anyone experience problems with the tether/keyswitch?

It would appear that the problem was the battery, he had a deep cycle
battery, and the service tech said it should be a marine cranking battery,
he swapped it out, and it has been starting perfect ever since...
